Five wide on the turn and surging, Sailor's Cap raced around Adriano, the faltering Kentucky Bear and into the lead.
Nistle's Crunch stayed on after being passed and finished second, while 56-1 long shot Your Round rallied for third.
"It's unfortunate the rains came, but he ran good," said Ken McPeek, trainer of Nistle's Crunch.
Sailor's Cap was saddled by Dana Antonczak, assistant to trainer Jimmy Toner, who remained in New York.
Asked whether Sailor's Cap would return to Colonial July 19 for the $750,000 Virginia Derby -- the second leg of the four-race Grand Slam of Grass -- Benmeir said, "That's not my call at all."
In the main supporting race, Lady Digby rebounded from a half-length loss in the Galorette Handicap on Preakness Day at Pimlico to crush a field of top turf fillies and mares to win the Grade III $200,000 All Along Breeders' Cup.
Under jockey Jeremy Rose, Lady Digby ran the 1 1/8 -mile race on the softening turf in 1:52.19.
"She's turned into a very serious horse," said Trainer Graham Motion, who watched the race from his home in Maryland. "I didn't think she'd beat [heavy favorite] Rutherienne [who placed third], but I thought we'd be in the shake."
